I've seen other with this issue, but my situation is slightly different. I started the 3rd part of the quest with one of the requirements already fulfilled. Started with 5/5 spider orchids, this was not checked off. I've collected everything else but it still says I don't have 5 spider orchids and that I have 39/40 items needed.

I remember that once you start the side mission Duchesses and Other Animals, all the animals you need to collect are suddenly nowhere to be found as if they know someone's coming for them.
